It's always interesting reading the lores of creation from the most grandiose man-made universes that literature and pop culture have to offer. When I think of a few of the greatest exponents, I naturally gravitate to J.R.R. Tolkien's staggeringly epic The Silmarillion as the apex of how to create a thoroughly realized basis for reams of narrative to spring from.
And, in all fairness, be you a Poke-fan or not, the lore behind the creation of its world is pretty darn epic also. Loving put together by everyone who edited the intricately detailed page on Bulbapedia, here is the divine tale of how Pokémon came to exist.

Remember, this lore of Poke-creation is based on both the Hoenn and Sinnoh region's creationism lores, and is fan-curated.
The Creation of the Universe
It is said that at the very beginning of existence, in a vortex of "chaos and confusion", a single egg came into form. The egg, being the only object in actuality, would come to hatch, and from the cracked shell came forth Arceus, the first Pokémon and orchestrator of all things.
Arceus would then give speed to Dialga, Palkia, and Giratina, and bestowed upon them the glorious talents of being able to govern time, space and anti-matter respectively.
Though being cut from the first and most divine Pokémon, Giratina was still a destructive force not to be reckoned with; a trait that saw it banished by its creator to the Distortion World, a chaotic alternative land where time is said to stand still leaving its inhabitants free to walk on walls
Without Giratina destroying all of their good work, Dialga & Palkia created the universe and the world of Pokémon, which shares many similarities to ours. After their task was completed, the two Pokémon took refuge in worlds of their own making -- the Temporal and Spatial worlds respectively -- with the only point of access found at Spear Pillar on Mt. Coronet.
The Creation of Life
Arceus would then go on to create the three Pokémon that would govern the Pokémon world, Uxie, Mesprit, and Azelf – the ones who bestowed knowledge, emotion, and willpower on all things.
The three would then leave the world up to their creations, diving and disappearing into Lakes Acuity, Verity and Valor respectively forever, or so it would seem, and disappear into myth, becoming the fabled lake guardians.
The Creation of the Land & Other Such Things
It's said that the Pokémon, Kyogre, Groudon and Rayquaza, or the weather trio, were created within the bellies of the elements. Kyogre, Lord of the water who has the ability to enlarge oceans, was created by the sheer pressure of the deepest trenches of the seas. Groudon, Lord of the land who has the ability to expand continents, was formed within the very core of the earth from rock and magma. And, finally, Rayquaza, Lord of the skies, was formed by the minerals which reside in the stratosphere.
Kyogre and Groudon created the sea and the land, and, after a chance meeting, became mortal enemies despite both being created to serve a similar function. Only Rayquaza knows how to still these giants, and it was up to she to stop the warring between her two siblings. Thankfully, she was successful, which caused Kyogre and Groudon to retreat to their own caverns to slumber for generations.
The Shaping of the World
After Mt. Coronet was formed on the spot where Arceus created Dialga, Palkia, and Giratina, a Pokémon by the name of Regigigas came to be. The titan Pokémon of enormous strength and power was said to have formed the regions of the world by pushing together continents.
Regigigas went on to create the three legendary titans, Regice, Registeel and Regirock, in its own image. Well, close enough at least.
The Final Acts of Arceus
Before falling into a deserved and long slumber, Arceus created the Adamant, Lustrous, and Griseous Orbs, which, between them, boost the abilities of Dialga, Palkia and Giratina respectively.
